How do we keep Rhino and Revit models aligned on the same origin?

Agree on ONE origin and make both tools respect it. In Rhino, move the model so the agreed key point (e.g. the main building corner) sits exactly at 0,0,0. In Revit, link with Positioning = Origin to Internal Origin — never "Center to Center". You can see Revit’s Project Base Point via Reveal Hidden Elements (the light bulb).
